lost in transition

In order to free up space on my SSD which runs my OS and apps and little else I moved some stuff over to D:. The first thing that happened was that ITunes couldn't find anything but now Acrobat can't find earlier work. I thought all this re-indexing was done automatically but it doesn't appear to in my case.
For 12 months this new computer has been flawless now all of a sudden in the last month or so I have had one problem after another: am I missing something? Have patches and updates been applied that might have screwed things up?
Is there a way of re-indexing everything? Can I get Acrobat to go and find its earlier work etc?
