MiniTool clone cannot boot up

Bios will pick up the first active partition it sees.
You have an active partition on all 3 disks.
You can add both OS entries to all of them.

If you are booted into Disk1:

Find the drive letter of your windows partition on Disk3. It might be Z for example.

open admin cmd prompt and type:

bcdboot z:\windows

Then type

bcdboot c:\windows /s z:

Done, can again boot up in both.
As before when running the clone drive it sees the old/correct desktop but everything else is the current default. Screen shots below for info, note new L partition.

Not easy to follow what you are trying to say. I suggest you do use nt6repair as described here.

It won't do any harm,and from what you have just posted, it should fix the issue.

Don't worry about the 100mb partition being assigned a letter. That is to be expected if it is not being used as the system partition.
