I recently installed a new theme, and it caused my notification icons in the lower right hand corner to relocate themselves every time I click on one. Is there any way to fix this short of changing the theme back?

I installed it(not the system files) and it's fine for me.
Does it happen with any other theme?

Try http://www.sevenforums.com/tutorials/13102-notification-area-icons-reset.html

and

Do Option 2 of this tutorial http://www.sevenforums.com/tutorials/1538-sfc-scannow-command-system-file-checker.html it will not harm any data or programs you have installed it will try to find and repair any corrupt system files that you have. You may need to do this up to 3 times with a reboot after each scan.
If you have changed any system files this will change them back.
