System File Checker tool not working.

This is what it says, Windows Resource Protection could not start the repair service.

What should I do?

Try this:

1. Click Start, type Services.msc
2. Double-click Windows Modules Installer
3. Set its Startup type to Manual
4. Click OK.

Yep, greg's suggestion is next in line. Even in this process it is quite possible you may get the same error message.

Before you get going with that procedure just try this. Get into \Windows\winsxs and look for pending.xml file/s and rename them. Then run sfc.

Problem not resolved or you did not find any pending.xml file/s??

Move on to greg's suggestion.

I also understand that McAfee antivirus can cause this problem. If you have it on your PC uninstall it lock, stock and barrel and then try sfc.

And if you know for certain that this problem started only recently on some failed updates/program install/uninstall, and some events like that, you may try restoring the system to a point before that with system restore and check.

I did get the same error and I don't have a pending.xml file.

What are the results of the AV and Malware scans, and SFC run from Repair Command Line?
 
I created a new partition on my Hard Drive installed a Brand new operating system on that partition and installed .NET Framework 4, plus the software that required it and it works... I guess I will need to repair my old OS on my old partition? How would I do this using a USB with the OS already on it?

Even after I repeatedly asked you for the results of the tests I gave you to run, you continue to ignore them and now ask what to do.

Since you apparently can't or won't interactively troubleshoot, I would back up my files, boot the installer to delete all partitions, reinstall following these steps to get a perfect Clean Reinstall Windows 7 Factory OEM.
 
What are the results of the AV and Malware scans, and SFC run from Repair Command Line?

My computer is clean of virus and malware and the SFC did'nt run from Repair Command Line. I think it said I have a to restart to finish a repair, but I restarted several times.

Did your run Malwarebytes Full Scan yet? If not run it from your new partition OS selecting all partitions/drives.

Another thing you can do is create a new Admin level User Account to see if Net Framework will install. If not then I would move on to Repair Install or clean reinstall.

Is this factory OEM which always carries a level of corruption anyway due to bloatware and useless factory utilties? Look over these steps to Clean up factory bloatware or ultimately Clean Reinstall Windows 7 Factory OEM. You can also consider running Factory Recovery from its partition after backing up the Recovery Disks.
 
I would love to repair install but the usb I used to install windows 7 isn't showing up as a boot option in the bios... I guess I need to burn the ISO to a dvd and try to boot off the disc.

Confirm ISO and burn to DVD using ImgBurn at 4x speed, or write to flash stick using Universal USB Installer with WIn7 in dropdown menu. Boot using one-time BIOS Boot Menu key given on first boot screen.
 
Manage background running services through Microsoft Configuration Utility, You probably need to download some reliable utility such as Reginout in order to start Windows Resource Protection

System File Checker Fails

Hi,

Windows System File Checker (SFC) is responsible for scanning and fixing corrupt system file. However, this utility cannot repair everything. Hence, if it fails to fix compromised system files, what should you do then? Here are 5 solutions for you to opt for.

1. Just ignore it if Windows can work as usual
2. Reboot PC into System Recovery Options and run SFC at Boot
3. Run Deployment Imaging and Servicing Management (DISM)
4. Repair install Windows
5. Re-install Windows
