System Reconfigured to WindowsPE

I have a problem. Last evening my PC seems to have been hit with something. The PC has Windows 7 Pro (64) installed (on C Drive) and an extra drive for most of my data.
When I got to the PC this morning the screen was sitting on the Startup Repair screen. I tried to reboot the following happens:
PC boots and I see the screen where windows starts "Starting Windows"
Then a big white bar appears at the bottom of the screen which says "Windows is loading files".
When this is finished a screen appears with Startup Repair and checks the system
Once completed the message is "Startup Repair cannot repair this computer automatically"
At no time from here can I get into Windows.
Now I have read a lot of posts and I have downloaded Rkill, Spyware Doctor, MBAm but I can only try to run these from the command prompt and when I try I get the message "The subsystem needed to support the image type is not present"
So using command prompt I tried to find the registry values listed in the posts I read but no exist.
In fact what I have discovered is the following:
The drive the system is not running from is X: and my C: Drive is now the E: Drive (I can see the files on it but cannot run anything from it)
If I look in Task Manager I find a reference to the shell being run as WinPE Shell - in fact in the registry I found
Product Windows (TM) Code Name "Longhorn" PreInstallation Environment
EditionID WindowsPE
Installation Type WindowsPE
System Root X:\Windows
I am totally at a loss for how to fix this problem. Please can I get some assistance.

Boot up using the Startup disk CD or Windows 7 DVD. (not the OEM manufacturer's Recovery Disk) If you have a Netbook, you will need a CD/DVD drive.
Make sure no USB drives are plugged in.

Do a Strartup Repair:

I have tried your suggestions and I have some questions.
I have a Windows 7 installation DVD as well as a repair CD - I have trie dusing both
I cannot get into windows at all so I tried using diskpart (must i do diskpart everytime I restart or just the first time)
I set the partition that will be my C: drive with windows as the active partition (is this correct or should it be the 100Mb one)
It now shows the operating system (in Startup Repair) as C: Windows 7 (recovered)
I select this and the first time it takes a long time running Startup Repair
Each time after that it is quick and gives message that no errors found
But after a number of times running with the dvd / cd in and doing startup repair (always at least 5 ntimes) if I try to boot from the disk I just go straight into startup repair

Please tell me what i am doing wrong

Do you mean DVD, CD or HD?

After I have done the startup repairs I then take the dvd /cd out of the drive and try to start the PC normally. It just goes straight into startup repair instead of booting into windows

No i cannot get into windows at all. whatever i try the PC boots straight into startup repair - even though it says that the operating system has been recovered and on running sr it says there are no errors found
