This computer is not running genuine windows

...and after all that, the results are perfectly normal, so far as I can tell.
There are still two more sections of the registry involved (because it's a 64-bit install) - but I think it's unlikely to be a problem with them.
We'd better check to make sure....

Unfortunately still no clues whatever as to the source of the problem.

Your only solution may be a repair install :(

I'll sleep on it and see if I can come up with another approach.
