USB drivers delayed on PC startup after updating drivers?

Recently I have decided to update the USB 3.0 drivers on my MSI Z97 PC MATE motherboard as it turned out that they weren't installed, and because I bought a USB 3.0 memory stick. When I just got this motherboard I didn't install them as after doing so I got a BSOD and had to do a system restore. Now that I've seen that a newer version is available, I decided to update along side my BIOS and other drivers. The updates went find with no problems, and the USB 3.0 ports are working great.

However, every time I start up my PC there's like a 10 second delay before I can use anything connected to the USB ports, which is rather annoying as some of my programs rely on some of the USB devices to be connected at startup, so I have to configure them one by one manually after startup. What has also happened is that the desktop icon positions aren't saving, and nor is the position/size of windows.

I'm thinking that it may have also been something to do with the registry as I cleaned it with CCleaner (not a good idea, it broke my Chrome updates a while ago). Can anyone please help? I'm really out of options and this is really annoying me. So far I tried to make it so that all of the USB related services are run automatically on startup, I tried restoring the old registry... Perhaps there's a way to fix it? Any help is appreciated!

Somes things to try

Your m/b should support Win 8. Boot into Win 8.1 PE from DVD or USB. Win 8.1 includes USB 3.0 drivers. Since you're booting into a known working Windows environment, if the problem persists, then it's not your Windows installation. Must be your BIOS or h/w.

• Download Gandalf's Win 8.1 x64 PE ISO file. Validate the MD5 checksum on the ISO when download completes
• You can burn and boot from DVD. Or, I find it simpler to create a bootable USB.
• To create a bootable USB download Rufus. First, set input as Win ISO then click the icon and browse to the ISO file
• I'd boot off a USB 2.0 port. Then see what happens when you connect USB 3.0 stick to 3.0 port

You might also find USB Tree Viewer utility helpful. Its displays the USB xHCI controllers. You should see when devices are plugged and recognized. Put a copy on the bootable USB stick. After you boot into Win 8.1 you can also run tool of the USB stick to see if behavior is any different
