It is not uncommon for Windows to automatically restart several times during the ugrade process. Could one of the instances you have mentined be and autorestart in progress? I would suggest you try burning the ISO file to a DVD, verses the thumb drive. Some drivers be lost during the process, which may need to be re-intstalled after the process completes.
Most DVD drives boot before your OS, so you may have better luck instaling from there.
