Is there a way to remove the "Windows has detected a hard disk problem" pop up?

Tick scan for and attempt recovery of bad sectors also, let run, once finished, reboot your computer.

Yes.

Goto Start> type in cmd> right click and Run as Administrator.

At the promt type:chkdsk /f/r (put a space between chkdisk and /f/r

Let that run
