Folder sizes do not match after successful backup

I just did a backup of several directories using Roadkill's Unstoppable Copier. See Roadkil.Net - Roadkil's Unstoppable Copier Program Download

Upon reviewing the log, Unstoppable Copier confirmed that all the files had copied successfully. However, when I performed a right click properties/folder size on the origin directory and the destination directory, I found they didn't match. I traced it down to several subdirectories which had copied successfully, but the folder size under properties didn't match. When I right clicked on the destination subdirectory, it indicated the directory was empty, but when opening the directory, it was clearly full of files. I then opened both the destination and origin folder, selected all, right clicked and did properties on the contents of each subdirectory and the file sizes matched.

The fact the Windows is reporting a directory to be empty using right click/properties/folder size makes me very nervous about relying on this feature to determine if a folder has contents and/or if a directory backup/duplication was successful.

I decided to run an application called Folder Size on these suspect directories, and it recognized the contents of the subdirectory in the column 'Size', but when right clicking and selecting properties, it also indicated there were no contents in the directory.

Then I created a new folder (NF) next to the suspect subdirectory, dragged the files from the suspect subdirectory into NF, selected right click/properties/folder size and notice that NF is in sync with the origin directory.

This leads to a few questions:

What feature can be reliably used to determine the size of a subdirectory?
Is there a feature that is less tedious than right clicking and selecting properties for determining folder size?
Folder Size by Mindgems worked fine in XP, in that it showed up next to the files when selecting view details. (it now needs to be run separately). Is there some application which can be run which will show the folder sizes when selecting view details?
Is it possible there is a better tool than Unstoppable Copier for performing duplications of directories?

Do you have any hidden folders you aren't seeing?

I get the same thing when using FreeFileSync. Certain types of files, including some hidden ones, are not copied over by default. I went nuts trying to find the discrepancies, including a line by line folder, then file, comparisons until read in the Help files about certain files types not being copied over (and I had read the Help files before but managed to miss it). The excluded files are system related, such as desktop.ini, .thumbs, etc., that will be automagically regenerated by the computer as needed.
