Icons/Folders are missing in "All Programs"

So, I wake up today and BitDefender scans and detects some virus'. During this time, I'm getting a few prompts which I close. At one point, I click the windows logo AKA start button, then go to All Programs and I notice that my list is pretty much empty. At first, my C:\Program Files also wasn't showing up. I guess the virus hid those files, because they showed up once I unhid them via the folder options.

Luckily, I think I may have been able to get rid of the virus/trojan/malware/whatever. I'm still going to be running scans, but unfortunately I have to work from my computer at the same time. I can go to into C:\Program Files to find programs I want to use and start them up, but I would much prefer they appear in the "All Programs" listing.

If anyone could help, I would seriously appreciate it. This is giving me headaches, lol.

Partial answer. I run windows 7 home premium 64bit. The 'All Programs' content appears to be a listing of shortcuts.
Found 2 folders, the 'All Programs' shortcuts are spread between them.
c:\ProgamData\Microsoft\Windows\Start Menu\Programs
c:\Users\(user name)\AppData\Roaming\Microsoft\Windows\Start Menu\Programs
Found numerous references to 'Start Menu' in the registry - a hit here would require a System Restore from a Restore Point created before the nasty did its' thing.

Two thing to do: First download, update definitions, and run a FULL scan with MalwareBytes, link in my sig.
Next do the steps here to see if there are corrupted files. http://www.sevenforums.com/tutorials/1538-sfc-scannow-command-system-file-checker.html#post14392 If it returns with no Integrity Violations, that's good. IF not, reboot and run it twice more, rebooting between them.

Thanks for the warm welcome, and suggestions, guys. Very glad to see that I am not going to have to face this problem without any help, lol.

BitDefender kept popping up virus alerts, stating that it has found and blocked a virus. I have one up on my screen right now saying:

Virus Name: Trojan.Generic.6668174

Accessed By: svchost

I did a full scan with bitdefender while I was asleep last night. It found, and successfully solved 7 problems, I do believe. I ran a quick scan with malwarebytes and now it is not finding anything. Right now, I'm running a full system scan with it, so we will see if anything turns up.

I did the system file checker earlier, and it did not find anything. However, I will run it again just to make sure.

Thanks for ALL the help, guys. Anymore tips and suggestions will be highly appreciated. It's seriously annoying going into "All Programs" and seeing that barely any of my installed programs are showing up. :(
