Repair Windows 7 System Files

I acquired a malware infection-Superfish.com. It was taking over my browser IE10. I have an Acer HTPC with Windows 7 64 bit. Some of my programs are not working properly. They are in a hidden file in C:Users\username\AppData\Roaming\Microsoft\Windows\StartMenu\\Programs\Startup. I have the guide to for hidden files & allowing programs to run through the Firewall. I want to do maintenance on my Acer Windows 7 64 bit. I want to do a Clean Startup, a SFC/Scannow Command-System File checker & a System restore, I have the guides to do this. When I do this, will this affect my Norton Security I have installed on my computer. When I do this maintenance, what order should I do it in? Do I need to do a system restore, if I do the other two first? Just not sure what order I should do it in. Will I have to reinstall the Norton after. Any help on this would be much apprieciated.
