System Repair-to do, or not to do?

Several times, over the past six months, my computer has trouble restarting. It runs System Repair for a long time. I finally shut down, start Windows normally and it works. But I wonder if there are some problems that didn't get, and need to be, fixed. Is there a way to manually stat system repair so I can just let it run overnight and see if stuff got fix dint the morning?

Start with an SFC and see if it finds errors it cannot fix. If it does run 3 times. If it still cannot repair everything report back
