Solved what effect, if indexing on root is disabled?

In Win7 Pro you have control over what drives windows creates indexes for.

I've set up 3 partitions, C, D, E
C is operating system files
D is data
E is backup

I allowed indexes on D only.

Will the fact that I have no indexes on C slow down the operating system?

The operating system does not need search indexes. Search indexes are available only for the users benefit. The search indexes speed up search in windows explorer, so it is best to include folders that you, as a user, are likely to need to find. In your scenario, Indexing only drive D: is a good idea - just index your user profile folder and your personal data drive. If you ever change your mind, you can always add/remove folders from the search index, then re-build the index.

I just turn off the indexing service altogether to save on unnecessary writes to the SSD. My search program of choice is Everything.exe which is very fast. You can even right click an entry in Everything.exe and go to its path or open something with Notepad ++ if you have that installed.

Another tip--don't put your backup partition on the main hard drive. If you get malware, all 3 partitions can be hit. Backup to an exterior drive and detach it from the computer.
