Windows 7 issues/crashes at boot/startup

1) What would happen if I will just copy with overwrite the working cloned OS partition over the non-working original? Maybe this will fix the corrupt things on the original OS.

2) Can I compare somehow now the two OS's - original with clone, maybe I'll detect myself what's missing/corrupted?

Depends,, a clone will copy the drive piece-wise including the bad sectors whereas a system image will only copy the files in a more compact form. So it depends on whether you have a straight clone (like you say) or a system image (what some people have when they talk about a clone).

I've repeated all repair procedures again and again these days. Now I decided to inspect well the logs.

Should I repair these manually ?

Startup repair ran ~6 times
SFC also a couple of times

Also, I will notice that I ran bootsect /nt60 SYS /MBR and Bootrec.exe /rebuildbcd
And there always appear the message: Total identified Windows installations: 0
These should be related directly with the boot failure.
