I have just installed a new 7950, and every time i start a game, about 5 mins in, I get a pop up asking if I want to change the color scheme to windows basic. As soon as I check the box to keep as it is, all is fine. This never happened with my old gpu, the 7850, why would this be happening now ?

This happens because you game that you are running is eating up all available RAM , Windows then pops up asking you to change the display as it requires less overhead. Try lowering the in game setting to medium if you were running ultra settings ..
