check your system with kasper rescue disk:
download the kasper rescue disk from here: Free Virus Scan
then write it on a cd or copy it to a flash, then boot your system with this cd, let it check your system when you are out of os.
if you are infected it will clean your system by 100%

Also Note: When i had a clean install, CPU Usage was dead at 0-1% on Idle, it suddenly shot up to 15-25 on idle without the installation of any major program. This probably suggests a Trojan hidden in one of the backup files i may have had (there was a good amount of backup, mostly documents, PDFs and Images). Please Advise.

I disabled all that you have mentioned but the CPU usage is still 15-25%. I am about to run the kasepersky scan that you recommended but can only post results tomorrow as it will take the entire day to complete all HDDs.

In the meantime i've ran several other anti malware and trojan scans like Malware bytes, AVG, MS Security Essentials, Emsissoft etc and they show 2 types of viruses: 1) Win32.Sality.3 (B) and 2) Autorun.inf. Could you recommend ways to kill these? These programs cant somehow eradicate the aforementioned viruses for some reason, they ask me to reboot and when i do so and rescan they detect the same ones again. Thanks so MUCH!

Will do, thank you, but it wont delete any other essential files or documents on other drives will it? If it does detect a virus in those documents or files, will it give us a chance to first review which files need to go? Please let me know.

On my own computers I don't muck with Windows 7 Services and I don't have any problems.

Thanks for the insight, i did check this earlier but the culprit surely seems to be a Trojan that disguises itself as a random program, once i close that random program it just shifts to an alternate open program, i am now trying to deal with this through a variety of anti malware and anti Trojan software, the most important being kaspersky rescue disk as recommended by mmkarimi.

dont worry, it wont delete your files. sometime if your windows is infected, some files in system32 may be infected by the virus, while they are needed in order to start up windows, which they would be deleted in this process. its unpredictable.
the antivirus won't delete pictures, documents or others like that, maybe some cracks or patchs if you have, which are mostly trojan by themselves

Kaspersky Rescue Disk is a virus removal solution for critical situations. It was designed to be used when regular antivirus software fails in detecting and cleaning a system of various infections.

If you own Kaspersky Antivirus or Kaspersky Internet Security, the Rescue Disk can be recorded directly via these products. If not, the ISO can be burned on a CD/DVD using your disc burner or choice. It can also be placed on a bootable USB device and launched from there.

Here’s how it works: set your system to boot from the CD / DVD/ USB device, insert the disc or the stick and restart the system. After a quick loading process, you are acquainted with the interface of Kaspersky Rescue Disc.

You simply select the objects Kaspersky should process (disk boot sectors, hidden startup objects, or local hard drives), and hit the scan button. The Rescue Disk then delivers a report of all malicious objects found in your system, such as viruses and Trojans, but also adware and other similar software. Infected files can be quarantined, disinfected, or removed.

The Settings menu allows you to configure the current security level, file types, scan optimization (i.e. skip files scanned longer than a given number of seconds), archive scanning, installation packages, and others.

Updates are done on a regular basis, and notifications can be set for malware detection or modifications, obsolete databases, failed tasks, or others.

In conclusion, Kaspersky Rescue Disk is a great way to remove threats that can’t be cleaned by standard antivirus solution. It requires quite the amount of effort (burning the CD / DVD), but it succeeds where other security solutions fail.

Important update..

Hello Gentlemen,

Just an update, i ran Kaspersky a day ago but encountered an error so im rerunning the same, it will take 24 hours to scan all my disks since i have more than 3TB of Data and id like to make sure all the infections are out.

Good News:

I did manage to run Kaspersky on the windows drive [C:] and it killed the earlier mentioned viruses, AS A RESULT, believe it or not CPU Usage is down to 0% at idle, so in essence the problem was solved. However, heres the issue: My backup data is infected and what happens is the virus transfers itself to C: within 2-3 days of either killing it or formatting the windows drive, thats what transpired when i first installed windows, it was AOK with 0% at idle for a few days before the windows drive was infected again.

To successfully eradicate this once and for all i need to kill the virus completely (from all backup drives), so that is what i am attempting now.

Besides Kaspersky i have been recommended the following tools which i intend to implement IF Kaspersky is not successful but i dont see that happening since it did kill the infection on C: (Windows drive).

1) Microsoft Security Essentials
2) Microsoft Safety Scanner
3) Emsissoft Anti-Malware
4) Super AntiSpyware Free Edition.

Please be advised, Malwarebytes and AVG failed and cannot successfully deal with or eradicate the viruses in question.

I Commend your efforts and i especially thank mmkarimi for the solution, but this isnt over yet, i implore youll to bear with me and help me until this is completely taken care off.

i remember a time that i forced to install windows 3-4 times because the virus was permeated into all my hard drives partitions and i was tempting to remove it by installing a new windows. each time i was entering the other partions, the story would start again.
this would happen for you too, you should check all of your HDD partitions, all flash drives, any mass storage with a powerful antivirus, especially with the rescue disk and outside your os, otherwise you would be infected again.

I personally have nod32 smart security and it works very good. it has a powerful, light antivirus and firewall.

Malwarebytes Anti Malware does what it's name indicates. Removes malware not virus. The reason more than one program was suggested to scan with by me is no one program finds everything.
Note: Anything that was backed up wile your computer was infected is also infected and should be scanned and infections removed.
Could you please list the programs you scanned with and the results of each?
