New Build can't boot win7 with USB 3.0 HDD attacted

I just finish my new build with MSI x99a motherboard with USB 3.0 and 3.1. After trial and error I found out that my Samsung USB 3.0 HDD was preventing my computer for booting into a fresh windows installed on an SSD.
A little history may help: I download from microsoft Windows 7 Pro from my old computer and put it on a USB stick using UEFI with the help of Rufus utility. Not having a prior computer with an UEFI bios I figured that was the correct way to go about it. When I booted the USB I had trouble getting things to work so I changed settings in the BIOS to UEFI and then Legacy/UEFI (not sure of the current setting). Finally I got window setup to work but it wouldn't install on my MBR SSD so I delete the partition and created a GPT then installed windows. Installed all the drivers for my MB and updated them. If I plug in the USB HDD it works fine but if I reboot I get an error "Windows Failed to Start: A recent hardware or software change might be the cause. Status 0xc0000225. BTW Device Manager shows no issues.

1)Should my bios be set the UEFI or UEFI/Legacy?
2)Did I make a mistake by changing my SSD boot drive to GPT?
3)Why wont the computer boot with the USB 3.0 HDD connected to a USB 3.0 port?

Belkin Fd7050 n USB using Railink RT2870 drivers, more upto date
My old Windows 7 Pro machine would boot up fine with the drive attacted to a USB 3.0 PCI Card. Maybe I should put it in the new computer and see if it works.
Is there any workaround for the boot problem as the drive works fine after windows is running.

WHS- my bios is set to legacy/UEFI and I believe the 1 st boot is UEFI Windows Boot HDD but I'll double check when I get home.
Layback Bear - I installed all the drivers with the motherboard DVD and have no ! in my device driver. MSI has a utility to update the drivers and I've done that.

If you are set to legacy and then have a UEFI disk as first boot device, you may have a problem right there.

Should the Bios be set to UEFI or UEFI Legacy? The boot HDD should it be UEFI WIndows boot or not UEFI SSD. My windows 7 install is GPT formatted SSD
