At the present time I have my fans hook up to 12v fan hubs. They run max. all the time. Some fans you can't really do this without a lot of noise.
If I was going to control fan speed I would use a physical fan controller.
Their are many one can choose from if Googled.
I'm not saying my methods are the only ones. They are the methods that suite me and my systems.
I also don't consider 400 to 600 rpm fast enough for 120 and 140 mm fans.
Example would be you top and bottom fans.
Your cpu at 39C is very good.
Could you correct your system specs.

Now it seems I have big problems.
I cleaned the interior and booted - it booted up, but I couldn't get the monitor to recognize the Display port.
I was going to use an old monitor, but now the sleep light is flashing and the top fan light goes on for a second.
I noticed a red light near the MOBO that I never noticed before and I think something must have blown.
Do you think it is the power supply or something worse?

Edit- it now boots, but I can't get the monitor to accept the Display port connection.
I think it probably overheated originally and shut itself down.
