some malware modifies the bootup code so that they can't tweak and twiddle before your normal av cuts in and also to put in code such that they are not checked.

That's a grob overview.

The way you defeat those is you have to run the anti-software before win 7 has ever even thought about starting.

WDO runs without ever starting Win 7 or running any code that is on your disks.

I see, thnx for the explanation. So, if it were 'boot time malware' that caused my WSCS problem and went undetected by the two scans I ran, why doesn't the problem re-appear when I power up my machine?
